After bowling the hosts out and reaching 147-3 by the end of day one, Khawaja and Voges put on a 168-run partnership to put the tourists ahead for the first time in the match.
Khawaja made 140 - his fourth Test hundred in as many innings - before being trapped lbw by Trent Boult.
Voges is also a man in form and he remains at the crease unbeaten on 176 with Peter Siddle (29*) after the wickets of Mitchell Marsh (0) and Peter Nevill (32) fell before the close of play to leave Australia 463-6 with a lead of 280.
