After losing the toss, the Thunder posted a below-par score of 128/6, with Daniel Hughes (32), Mike Hussey (21), Kurtis Patterson (27) and Ryan Carters (15*) the only players to reach double figures.
Michael Lumb (2) was run out in the second over of the chase, but Mark Cosgrove got the Sixers off to a solid start by making 32 off 24 balls.
Nic Maddinson (59*) and Moises Henriques (27*) then guided their side over the line with four balls to spare.
The Sixers climb to second in the league ladder, but they will finish the regular season in third if Perth Scorchers overcome Melbourne Stars on Monday.
Meanwhile, the Thunder will definitely finish bottom of the pile, having won just one of their eight games in the tournament. However, the electric green side have improved on last season, which saw them lose all of their regular-season fixtures.
Thunder had lost 19 games in a row and were without a win in 753 days until they defeated Melbourne Renegades earlier this month.
