The Proteas began day two on 340-3 and moved to 552-5 before declaring at the same time as rain hit Centurion, bringing an end to any hope of the day's final session taking place.
South Africa's declaration came not long after Amla became the third South African batsman to make three or more double Test hundreds, while Van Zyl showed real promise in his first appearance with an unbeaten 101 off 130 deliveries.
The Windies will look to make progress into the hosts' total tomorrow morning when Kraigg Braithwaite and Devon Smith take to the crease to open the batting.
