Villarreal had arguably the best two chances of the half late on, however, as Marcos Senna and Carlos Marchena both headed wide from advanced positions.
It was the home side who started the second period the stronger and Marco Ruben just headed wide after 48 minutes following smart work from Mario Gaspar.
The away side had a golden chance to take the lead after 54 minutes, but Tiago's header was pushed away by Diego Lopez.
Chances continued to fall for Atletico, and Filipe Luis could only strike the crossbar with an effort from close range.
Senna was next to come close for the home side after 71 minutes, but his strike was pushed away by Thibaut Courtois.
It was the away side who struck late on, however, when Falcao headed home from close range.
