The two sides went into half time level despite Admir Mehmedi giving the German side the lead just four minutes into the encounter.
However, the Belarusian side hit back nine minutes later, as Nemanja Milunovic headed home a corner to level things up against the run of play.
It did not take long for Leverkusen to regain the lead after the break, as Hakan Calhanoglu's low shot deflected over Sergei Chernik a couple of minutes after the restart.
Leverkusen made it 3-1 shortly after when Hernandez latched on to a through-ball and placed his effort into the far corner beyond the onrushing goalkeeper, scoring his first goal for the German side.
