The Middlesbrough loanee rose to met Chris Eagles's cross after 15 minutes and head the ball beyond the reach of David Forde to the delight of the visiting Trotters fans.
It was a goal largely against the run of play as Millwall, who started the game three points clear of the relegation places, enjoyed far greater possession in the early stages and went close to scoring themselves when Jermaine Easter's early effort drifted narrowly wide.
Undeterred, the Lions looked to press for an equaliser, and both Easter and Steve Morison were frustrated by last-ditch Bolton defending.
Millwall continued to enjoy plenty of possession and recent signing Ed Upson came close to bringing his side back on terms.
On the stroke of half time, Ian Holloway's men went close to levelling the game. Morison played in Lee Martin, but the midfielder skied his effort and Dougie Freedman's side held onto their advantage.
