Bruno Grougi doubled Brest's lead from the spot five minutes later after Frank Beria had handled inside the area.
Dimitri Payet halved the lead in the 26th minute with a left-footed shot across Mickael Landreau.
Brest's two-goal cushion was restored when Alexandre Alphonse curled a shot into the top corner from inside the box.
Lille ended the match with ten men after Tulio De Melo received a second yellow card for diving.
