Former Manchester United midfielder Lee Miller fired Brisbane ahead just before the half-hour, before Matt McKay doubled the visitors' lead on 57 minutes.
Dimitri Petratos completed the scoring in the 68th minute and a miserable day for Melbourne was topped off moments later when Adrian Leijer was sent off for collecting his second yellow card.
Brisbane are now seven points clear of second-placed Western Sydney Wanderers in the league table and 11 in front of Victory.
