Ross McCormack smashed in a free kick to grab the third, and a couple of minutes later Ryan Tunnicliffe chipped a deft lob over Frank Fielding for a fourth.
A cross-shot from Ryan Fredericks almost added a fifth as Bristol City managed to work themselves back into the game, but not on the scoreboard.
Andy Lonergan tipped over a long-range shot from Derrick Williams, before Jonathan Kodjia scored a consolation goal in the last minute after Simon Cox's shot was parried into his direction.
The result sees Fulham move up to 10th in the league table with Bristol City sitting just one point above the relegation zone.
