Ben Yedder drew the visitors level after 72 minutes after latching onto Adrien Regattin's cross from the right-hand side.
However, Evian were back in front three minutes later when a defensive catastrophe saw Aymen Abdennour turn the ball into his own net.
That incident decided the game and takes Evian one point behind eighth-placed Bordeaux.
Toulouse have dropped to seventh, and are level on points with Saint-Etienne and Lyon.
