Charlie Adam and Shaun Maloney both went close in the early stages but the deadlock was broken after 38 minutes thanks to a set-piece routine straight from the training ground.
Mulgrew stayed 20 yards from goal and waited for Adam's cross before peeling away from his marker to fire home his first international goal.
A physical Estonia side tried to respond after the break and pressed Scotland back in the closing stages but were unable to find an equaliser.
Kenny Miller and Jordan Rhodes came on in the second half but could not add gloss to the scoreline.
Both sides struggled to create chances late on but Strachan will settle for a winning start as Scotland manager.
