Wanderers drew first blood in the encounter through Nikolai Topor-Stanley, who whipped a free kick beyond the reach of goalkeeper Tando Velaphi on 27 minutes.
The hosts hit back seven minutes later through Orlando Engelaar, with man of the moment Harry Kewell playing a pivtol role.
Kewell, who played the final game of his career, found Engelaar with a quick free kick before the Dutchman fired home the equaliser from inside the box.
Shinji Ono spurned the opportunity to re-establish his team's lead midway through the second half by crashing a penalty against the crossbar.
Sydney soon paid the ultimate price for the miss as Jason Hoffman cut inside his marker before firing Melbourne's second via a deflection from Matthew Spiranovic.
However, the clash was soon turned on its head as Brendon Santalab made it two goals apiece on 82 minutes, before Youssouf Hersi fired Tony Popovic's men ahead four minutes later to cap an impressive win for Wanderers.
