The 33-year-old ended the round on 14-under-par ahead of five others, including Brett Rumford and Lorenzo Gagli, on 11-under.
Defending champion Luke Donald endured another mixed day on the El Encín Golf Hotel course, but is only six shots behind his fellow countryman Slattery.
Elsewhere, Eduardo Moilinari ended the round one shot behind world number one Donald.
