The visitors looked as if they had taken the lead in the 10th minute when Charlie MacDonald bundled the ball home from close range, but Orient's celebrations were cut short after the assistant referee raised his flag for offside.
Despite being on the back foot for most of the first period, the hosts took the lead when Neal Bishop curled in a shot from distance.
Jimmy Smith was inches away from equalising just a few minutes later but his effort rattled the crossbar.
Dean Leacock offered Orient a way back into the match when he conceded a penalty for a heavy challenge on MacDonald, and substitute Kevin Lisbie took full advantage by slotting home from 12 yards.
