Caitlin McClatchey led Britain off and kept them among the chasing pack, before Joanne Jackson picked up the pace in the final sprint to hit the side before the Japanese.
Australia, Canada and France will join Britain and Japan in the last eight after finishing ahead of them in the first heat.
The second heat was a swift affair, with Dana Vollmer of the United States and Italy's Federica Pellegrini scrapping to touch the side first.
Vollmer secured victory for the US, putting them through as the fastest qualifiers, with Italy close behind.
China came third in the heat and will also qualify for tonight's final, while a strong Hungarian side bowed out in fourth.
