After an even opening four games, it was Djokovic who secured the first break of the match and that proved to be the turning point as he won the next three games to seal the opener in style.
Home favourite Bautista-Agut went ahead in the second with a hold of serve, but that would be the last game he won as the top seed romped home with six more games on the trot.
Djokovic, who won in the Spanish capital five years ago but has missed the tournament the last two years, will face either Jo-Wilfried Tsonga or Milos Raonic in the last eight.
