The world champions took an early lead when Chelsea winger Juan Mata was put through by Xavi Hernandez before he finished past club teammate Petr Cech.
Vicente Del Bosque's side extended their advantage before half-time when Xabi Alonso hit home at the back post from David Silva's cross.
The result means that Scotland can overtake the Czechs if they beat Liechtenstein today (Saturday). Both teams then have one game left to decide who reaches the playoffs for next year's tournament.
