After the first seven games had gone with serve, the Dane made the telling breakthrough following an epic deuce battle in game eight. She then calmly held to take the first 6-3.
The second set was chaotic as both women produced error-filled service games, resulting in seven breaks of serve.
Sixth seed Wozniacki, who had won in straight sets in the pair's only previous meeting, edged out her Czech opponent again but she looked far from happy with her performance after claiming the second set 7-5.
Yanina Wickmayer now awaits the former world number one after the Belgian overcame compatriot Kim Clijsters on Saturday.
