According to the Daily Mail, the two senior players squared up to one another during training, with other players forced to de-escalate the situation.
The report adds that there are suggestions that not all Barcelona players were happy with the sacking of Ernesto Valverde, who had led the team to two consecutive La Liga titles.
The former Athletic Bilbao manager had faced criticism, but was dismissed with his side top of the league.
Setien has won four of his first five matches as head coach, with Barcelona beating Levante 2-1 on Sunday.
