The 19-year-old initially joined the Owls for the rest of the season in January, but has returned to Stamford Bridge three months early.
Baker started two games and made a total of four appearances in his brief stint with Wednesday.
He is yet to make a Premier League appearance for Chelsea, but did make his senior Blues debut in the FA Cup a year ago.
