Federer found the break in the fifth game and then again in the seventh before he served out to take the first set 6-2.
The 33-year-old maintained his onslaught as he broke again in the first game of the second and was dominant on his own serve to take a healthy lead before Bautista Agut sustained an injury as a result of a fall.
The number 20 seed required treatment from the trainer which brought a delay in the match, but it did not affect Federer's focus as he broke the Spaniard again before serving out for a 6-2 win.
Federer continued his fine form in the final set and he clinched two further breaks, which was enough to secure the set 6-3 and his place in the quarter-finals.
The number two seed will now face Gilles Simon in the last eight of the competition.
